The match was a tight affair from the first whistle at the Cape Town Stadium, in a test where the All Blacks have been kept try-less.
New Zealand’s first points came from two penalties by Damian McKenzie.
But the hosts made it 9-3 at the break, courtesy of a Handre Pollard penalty.
The Boks then upped the ante in the second half and scored the opening try of the match. Captain Siya Kolisi scored in the 49th minute to give the his side their first lead in the match.
Replacement hooker Malcom Marx crossed the line to give South Africa an 18-12 win.
This victory sees the Springboks tighten their grip on the Rugby Championship, with their final two matches against Argentina still to come.
For now the Freedom Cup has been reclaimed for the first time since 2009.
